vacuoles in nuclei

You did not say how your dried your slides after sectioning?  

We had terrible 'vacuole artifact' in nuclei due to:  pick up section from
water bath and went immediately to a hot plate (heated in excess of
paraffin melting point) and laid the slide on the hot surface to flatten
section. High heat was the enemy.  Needless to say, this practice is no
longer done.  Sections should flatten properly on waterbath (check your
temperature) and the perfect sharp disposable blade that gives no section
compression when you cut.
