Hmmm!!! Interesting! Do you use anything to digest those pesky DNA associated 
protreins. You may need to increase your digestion step, either in time or 
conc., for the tissue fixed longer. If this is the only difference since you 
got it to work before and your having difference between sections on the same 
slide I would focus my attention here. Since it is obvious your method is 
working then the problem lies between the tissue specimens. Make sure that 
you are covering the sections adequately and that you have no drying out.
