We also have experienced vacuoles in the H&E stain in the past.  We have
come to believe that they are caused by the slides not being dry when
they go into the oven.  Moisture can then get trapped in the cells and
cause this bubbling artifact.  When we dry our slides for a full 30
minutes prior to the oven, the problem is practically nonexistent.
