We use the screen cassettes all the time for the isolated vessels that we
cut. We use a little Eosin in our final alcohol so that we can see the
little devils.  We have not had any problems with air bubbles or with our
paraffins passing through as long as our processor agitates and the vacuum
works.  When it comes to embedding, we simple use small disposable transfer
pipettes to suck out the air bubbles that get trapped under the screen,
this works like a charm.
