From my days of working at the University of Nebraska (GO BIG RED!)... 
there were two ways that we worked this out.  We either charged an 
hourly rate for equipment time (cash only please)  ;-)   ...or we worked 
out a number of  cooperative agreement deals.  If we were short on a 
piece of equipment that another department had, and they were not using 
it, we would take their equipment on loan to our lab in exchange for 
free use of our equipment, which they did not have.  This work very 
nicely since each department retained ownership of their equipment and 
it solved the problem of not being able to obtain equipment for our own 
due to budget restraints.
