1) I wouldn't cover them from alcohol.
2) I don't think what you have is xylene. It will not turn slides (tissue)
black. Get a fresh bottle of xylene. Maybe what you have is clear waste?

Dear Histonetters, 
I would like to ask you a question about clearing the slides. I am staining
them with Masson trichrome and when I try to clear colored slides wtih
xylene (aftre alcohole) the colors are becoming very dark (even black) . 
Can I do not clear them with xylene, but mount after  dehydrating in
alcohol?
 
Please help, I am first time in staining.
