Our experience with coverplating slides using Shandon's Sequenza system also gave us problems with "tiny bubbles" all over our sections.  This was the solution our Pathologist, who acts as our supervisor, came up with. 

We took the water remaining in the bottom of the pressure cooker which we had used for antigen retrieval (it had been boiled) and poured it back and forth between two containers at least six or eight times.  This water was then poured into a shallow bowl, and we coverplated the slides underwater.
