Any of you who know me will expect my reply to this question to be from
a LEAN perspective.
I'd suggest not building anything that is not movable and adaptable to
change.  As far as cutting and embedding stations, move them close
together.  Use movable tables.  Look at your processes to get to the
plan with the least movement of specimens and techs.  
I would not spend a lot of money on designing and building a work space
that you may want to change when you learn about the advantages of
LEAN.

In our lab we have L shaped workstations and the techs like this 
arrangement.  The microtome is in the corner of the L which is filled
in 
some.
