With the use of confocal, you can do sequential imaging that will allow the machine to detect to dyes independent from a third one.  As far as a good dye to use, To-Pro-3 from Molecular Probes is wonderful.  You might want to think about changing your Alexa 543 dye to a 633 or 647. Hope this Helps!!
