Hi,
I've had problems with some special stains, particularly neutral red, fading with toluene based mounting media. I usually use Permount Xylene based for most staining and Immuno's. Also, some alkaline phosphatase chromagens say that they fade in some solvents. I usually air dry my AP slides after counterstaining, then soak in xylen and coverslip as normal.
