You probably shouldn't be using the same temperature for  brain and whole
embryo. The brain tissue would need to be colder because of the lipid
content, the embryo not as cold. I own a "research quality" Zeiss  HM 500 OM
cryostat and set the temperature of the chamber at -25 and the object
temperature at -19 and  get great sections of embryos up to E 18.5. I
section mouse (rat should be close) brain object temperature -24. My samples
are frozen in "metal boats" in  a liquid nitrogen bath. (no isopentane)
