What is your "mis-coloring", please describe.

I would think adjusting timing in each stain would be appropriate

If too dark (nuclei), shorten time. 
 
If too red (I recall this being a problem) you can back off time with dips
rather than a timed stain.  Be sure the alcohols after eosin are fresh, so
carryover dye do not continue eosin staining of section.  You could even
dilute the eosin so it is not so concentrated or make up a less
concentrated mixture.
