Possibly there's some company that supplies a vacuum
cleaner custom-made for the job, for $1000.

You can buy a semi-industrial vacuum cleaner from
a hardware store for less than $100. The thinnest
nozzle may be a bit too wide and inflexible to reach
under the microtome in your cryostat, but it will
probably suck out all the bits that are less than 
a foot away.  We had a little hand-held vac for
bench-tops; it was useless (and also too wide to
go into any sort of narrow gap) and we threw it out
about 10 years ago.
